Here is an approach I am taking on a current project:
The project is an existing building with CMU walls, single pane glass
and no insulation. We are adding an open air atrium to the middle (for
daylight) and modifying two entrances.
The proposed building is full of energy efficient features (good
windows, daylighting, light shelves, geothermal heat pump, good
insulation, solar water heating, etc).
The baseline building model is exactly the same shape as the proposed
(Table G3.1, item 1) and includes the atrium and entrance modifications.
The existing building envelope characteristics such as single clear
glass, no insulation, roof, and walls, etc. are depicted in the baseline
model (per Table G3.1, item 5 (f)).
However, the components of the existing building that are being
modified, i.e. the atrium, and entrances (and in your case the
clerestory), are to be modeled in the baseline with ASHRAE 90.1-2004
minimum performance as these are new additions and alterations to the
existing building.
The occupancy schedules, use, program, spaces, etc, are the same for the
baseline and proposed.
I would welcome any comment on this approach.

When modeling the baseline building for ASHRAE 90.1 Appendix G should
one assume that the following passage means to delete all new elements
from the proposed model to create the baseline. I am specifically
wondering about a section of roof that was raised to accommodate
clerestories.
Section 5. Building Envelope - Sub-section (f):
"Existing Buildings. For existing building envelopes, the baseline
building design shall reflect existing conditions prior to any revisions
that are part of the scope of work being evaluated."
Any help is appreciated.
