The floor and ceiling surfaces should conform to the desired thermal zoning and these surfaces will show up in the DXF.   
 
The HVAC systems don't care about geometric details of the thermal zone, so you would specify HVAC systems the same way.  
 
I know it does not seem physically "correct" but it works just fine to not model interior partition walls.  In fact, if both sides of the wall are conditioned spaces (and the walls are relatively lightweight) then such walls do not even have much effect in the modeling.  Try it both with and without interior walls if you want to convince yourself.     
 
The Mixing air flows do not need an interior wall. Nor would the air moving between zones interact with the interior walls even if they were present.  In the simulation model, the air moves between zones as if by magic.

Thank you for your reply. But I still fell confused with the zoning 
problem.
If there is no wall to divide the story into zones, how can I 
specify the HVAC
system for
each zone to satisfy the heating and cooling load?
Based on the description of Mixing concept in E+, it accounts for 
the air flow
mixing
between two thermal zones which are divided by interior walls.
Am I right?
How can I decide the geometric size of the perimeter zone and 
interior zone?
And I think the dxf file would not show the boundary of the two 
zones at all.
Is it correct?
