I would recommend modeling each geometric zone as a thermal zone in EnergyPlus. 
 You need to describe all of the wall surfaces anyway, so there is little to be 
saved by making thermal zones with 3 rooms each.  In fact the coordinates for 
the surfaces will be easier to enter if the zones are all just a single room.  

Use Relative coordinates, describe one of the 12 rooms, then use a text editor 
to copy/paste the zone surface descriptions.  Simply change the zone origins in 
the remaining 11 zones and the work is finished.  With 12 zones, you can then 
see the daylighting control output for each zone individually.

Regarding the design lighting level, EnergyPlus does not simulate the 
artificial lighting fixtures.  EnergyPlus only models the illuminance levels 
from daylighting.  It assumes that the LIGHTS objects in the zone are adequate 
to provide the desired illuminance when daylighting is unavailable.  It is up 
to the user to determine the required LIGHTS design power level.
