I regularly run one exe and idd from different folders.  That is, the 
"working" folder is different but the exe is the same.  It does mean 
that there are probably more than 1 copy of the exe in memory at a 
time.  How that might work with multiple processors is unknown but 
is, at this point, somewhat dependent on the OS rather than the way 
EnergyPlus is compiled.
