Below is a link to Energy Design Resource's document on modeling underfloor air.  This can get you started on some of the work-arounds.  My suggestion to you is that you should model as much as you can in the program of your choice and then move to spreadsheet calculations when you have hit your limit.  On that note, due to the complex nature of the system you are using I would advise you to compare all the available energy modeling software packages and see which one best fits your needs.
