I recently received USGBC feedback on this same issue. For a single-building model, you take credit only for applications in Table 9.4.5 which apply to the design case. For example, if there is no façade lighting in the design case, the baseline case would not have façade lighting. If the design case had only one façade illuminated, the 0.2 W/sf would be applied only to the area of that façade.
I've attached the applicable pages from the 90.1 User's Manual. There can be some confusion regarding the difference between "tradable" and "non-tradable" surfaces. In essence, you should be safe if you only take baseline credit for applications which apply to the design case (tradable or not).

James Hess brought up a point about exterior lighting power in 90.1-2004 models. I'm currently finishing up a LEED 2.2 model, and am setting up my exterior lighting loads for my base building. I used table9.4.5 to calculate the allowable exterior lighting for this and it comes out to 4.6 kW for a 10,00 ft2 building. Seems high. The biggest part of this load is the building fa?ade component which allows 0.2 w/lf for the facades. How do you calculate this - do you assume ALL the facades of the base building will be lit - even if they are not lit in the designed building?
