I would suggest very closely reviewing the USGBC's 'Minimum Program Requirements' document as well as the front end of the LEED Reference Guide where it deals with project boundaries.  There are always options when setting boundaries to a LEED project, but in general if it is by the same builder, owned by the same person, built at the same time and part of the same project site you should be able to combine them.  A LEED 'Multiple Buildings' application seems like it would work in this instance.  It can save certification fees, but at the end of the day you would only get one 'plaque'.  Depending on the owner / developer, either or may be more important to them.

Keep in mind there are various tradeoffs with other credits and you'll want to make sure it doesn't hurt the application in some other way - i.e. the LEED consultant will want to review how the site project boundaries come into play.

I haven't done such a project, but consider LEED for Neighborhoods as a similar concept - I think it makes sense to do several buildings as one project.

It has been suggested to me that two adjacent apartment buildings being built at the same time can be modeled as one LEED project.

This sounds wrong to me, but if anybody knows if this is possible, well, I'm always willing to learn.
