Yes, you can run EnergyPlus with batch files.  There is a batch file 
included, called "RunEplus.bat" in the main EnergyPlus folder.  Just 
write another batch file which calls RunEPlus.bat multiple times.  
(Note, use the "call" command to execute RunEPlus so that the main 
batch file will wait until it is complete).  For more information 
about RunEplus.bat, see the Getting Started document, pp. 14-18.
