hello,
 
if you need to capture the effect of zone volume better you should use inside dimensions, if you need to capture outside enviornment effect like solar , you should use outside dimensions.
E+ does not have wall thickness parameter and it will not subract the wall thickness from the zone dimension. you could take an average of the two possibly. 
 
I also think that if you have 2 meter thick walls you could have conduction heat transfer function problems in simulation, although that would depend on wall thermal properties too.
