I'm having a little trouble following your stream of commands/outputs/filelists, but it looks to me like you're trying to run an executable file ("runenergyplus") that is in your current directory but your current directory is not in your search path (as it shouldn't be).
 
What happens if you run
 
    ./runenergyplus
 
instead of just
 
    runenergyplus
 
?
 
E-plus for Linux is not very Linux friendly.  I've gone to great lengths to make my installation more robust; feel free to email me offline if you'd like to discuss it more.
