If I were you, I would start with just the building and then begin 
adding the components to each input file to see when you start seeing 
the "second peak".

that is:

1) building without windows
2) building with windows
3) begin adding internal gains

also -- are you using a floor that has contact with "ground" -- if 
so, you need to be careful of ground temperatures.  Better for 
comparisons, perhaps, to use floors that do not interact with ground 
-- at least in early steps.
