I don't know about Design Builder, but with EnergyPlus, the easiest way to model heat recovery ventilation is to add an "Energy Recovery Ventilator:Stand Alone" to each zone.

Using Design Builder and / or EnergyPlus, how should I Simulate the Air-Handling Units with Heat Recovery?
