If you using a WIndows VISTA, it is a well known user control problem.
You have to make sure that the EPlus user can modify the main and the user directory.
Run as Administrator and make sure that you have privilege to read, write and modify the files in the directories that you are using.

Subject: [EnergyPlus_Support] output files not writed
Dear user,
I install energyplus on a new computer few days ago and have a problem. I think it's a setting problem.
The first time i do a simulation, everythings is going well. If I modify my idf and restart the simulation, my new output files are not write over the old files. I have to suppress all files before restart simulation..
An idea ?
