I have also encountered this error randomly when I have a large number of zones, and I am doing the heat transfer simulation between the zones.  If I set the interzone surfaces to adiabatic (typically a justifiable assumption), the warnings would go away.  Not saying this is exactly your problem, but wanted to share this.

That problem happens during warmup period. Maybe, the construction of your building is too heavy and thick to use CTFs.

If you have problem to solve this warning, use other numerical
scheme...it means that if you select ConductionFiniteDifference as HeatbalanceAlgorithm instead of ConductionTransferFunction, you can
avoid this problem.
