You could try reading the Auxiliary programs document.  Not sure how you created the excel file.  If it is an "EnergyPlus CSV" format, the weather converter can directly read it.  Otherwise, you can create a custom def file and read it that way.

There are procedures on the Yahoo Group webiste files area (DOE-2_Weather_Converter) that describe how to use a bin file and get it to a format that the weather converter can read.  Note that the bin file does not have diffuse radiation, so in converting from the EPW to Excel to Bin -- there may have been some data lost.
