So I used an EMS actuator for one window and the concentration of CO2 finally was decreased as expected. But when I used two different windows as actuators, the concentration increased significantly. Do you know why did this happen? Do we usually use only one actuator no matter how many windows exist in a building?

Hi,
you should use one EMS actuator per window.
CO2 - Dont know the AFN configuration... where are the sensors? different zones? What about zone air mixing?
For second question: try to use IF....SET...
