Yes, EnergyPlus can model walls, floor, roof, windows etc. 

Where to fill these parameters, depends on what you have. If you have AutoCAD drawings, you can use EneryPlugged to convert these (must be planar) surfaces to IDF files. If you have the geometry and dimensions of these surfaces, enter these parameters into the IDF-editor directly. Take care of the convention. For example, shadows are cast in the outward normal vector direction of the heat transfer surfaces. The direction of the outward normal depends on the specified convention of the order of entry of the vertices, clockwise or anticlockwise.
