As far as I know, there is no theoretical model available in EPlus to give you the temperature gradient with height.
 
With the room air model, you define the inlet and outlet air positions and tempaerture readings, and the thermostat position, and define a set of number yourself to represent the real situation.

To get a feel of the temperature diference, you may separate the atrium with a number of IRtransparent partitions.  This will allow the radiation to reach the floor level, and no air movement of the whole volume.  This is now a multi-zone atrium.
 
The natural ventilation on the other part of the bullding  next to each section may give the temperature of the atrium without full convection.  If this matches the assumed room air curve, then the situation is probably a real one.
 
If you now open and close the skylight, there will be a transient condition for the radiation component of the heat balance calculation.  The change of the temperature of the different section may give you some other information.

When the atrium is simulated as a zone, one  mean temperature is reported.  The room air model place this temperature at the thermostat level and calculate the temperature at the height according to the roof temperature and the floor temperature using the curve assumed.
