Normally I do not look for fine comparison of calculated and simulated results.
The way I check the results is turn off all the system, and let the building settle to its neutural conditions.

If the building model is not correct, there would abnormal heating and cooling relative to outside air condition and solar condition.
Then turn on the purchased air system to get the individual zone demand. Any HVAC system you add will consume more energy.

In EPlus, if you do not duplicated the heat pmp in the plant, it may not turn around either.
Use a chiller.
