i am only able to comment on some:

Why specifically River water and not just water? If you are thinking of unlimited cooling source, then use the DistrictCooling object. If the source is limited use the tank, E+ WaterStorage objects. There is the Well-mixed tank and the stratified tank

The inlet to Earth Tubes is Outdoor air. Pity cannot change the temperature of outdoor air as, in Singapore, shrubs reduce Outdoor Air Temperature by up to 7 deg C and trees by up to 3 deg C

Comfort? E+ comfort is based on Fanger PMV, which may be too conservative, i.e. uses too much energy, to achieve. For residential buildings, fans can reduce temperature perceived by occupants by about 4 deg C. 

Natural ventilation can be cross ventilation or stack ventilation. Stack ventilation is natural, caused by lower density of hotter air which naturally rises to the top. Cross ventilation depends also on wind. For locations with only light (<1m/s) and erratic (in direction) winds, it may be quite difficult to apply the simulated results.
