As Jean indicates, the day type of the weather file/run period could make a difference.

There are other things to consider as well:
ShadowCalculation -- by default is every 20 days.  If you are trying to match results from two different run periods, you probably should make this 1.

Loads Initialization (the parameters in the Building Object).  If the convergence values are too loose, even though the warmupd days converge -- you may not be getting the conditions resolved sufficiently for your building.  Set them tighter, perhaps, use "report during warmup" to make sure things are converging as you think.
