Zn each template there are many options.  Using these options, different components will be selected and used in the expIDF.
 
The system VAV will give you the AHU components and provide you with a amount of controlled air at the set point temperature.  Zone:unitary will give you the ATU uncontrolled, which is a damper, to feed the air into the zone.  This is one air loop.  You will need three of them, one per floor and one for the basement.
 
Because the system uses the set point manager to control the air loop temperature, all the zone thermostats are available to control the fan coils.
 
The Outdoor air can be in either the AHU or the fan coil unit depends on the choice of the options.
 
Since all the above are in the templates, the system should run as you wanted without any modification.
 
Have you defined the building geometry?    It is very easy to enter using a text editor or IDFeditor.
 
If you just wanted to  see how the templates work, use a 5zone building in the example file..  Feed one AHU to E and W, and the other to N and S, and use the core as the basement.

Dr. Li,

So you are saying use the HVACTemplate:System:VAV and input it into the HVACTemplate:Zone:Unitary?

An additional fan coil unit in the zone is still possible, but not easy to specify, because one zone thermostat cannot control two sets of equipment.. You can only specify one HVACtemplate:Thermostat for each zone.
