OK. so geometry is the easiest part. Since this is a live project for LEED, you'll not have enough time to learn e+ for that level of detail and do the simulation. I would strongly suggest using the DesignBuilder interface to get you started. In my opinion this is your only chance. Draw just 2 zones and get the technical systems working properly in those zones. Your cooling loads may be due to many factors that may be correctly or incorrectly specified, e.g. fenestration, insulation, infiltration (or lack of), etc. Also, you need to get and learn ASHRAE 90.1 Appx G very well.
