Without seing your war is, from my experience, such an amount of warning in a LEED oriented simulation often comes from either HVAC sizing problems which prevent convergence or DX coil parameter in kW/m3/s...

You might prefer to fix it before submitting. Reviewers of simulation in GBCI are pretty much "by the book" in my experience and do not have time to engage a thermal debate about why warnings don't matter or matter. It is always preferable to send them a pretty clean simulation summary document.
