Dear Ivan, EnergyPlus has the airflownetwork objects that allows you to model the natural ventilation in a more detailed simulation. You can use the ZoneVentilation but you have to calculate the mass flow rate in each room separately using other model and equations. You can set the Zone Ventilation for natural ventilation and it will supply the calculated mass flow rate and it will not increase the energy consumption. It is a simpler but it can give you a good idea of the impact of the use of natural ventilation in the building. I hope this will help.
