EnergyPlus can certainly model this configuration, but may require some minor adaptations that will not affect the calculation results.
How you do it is another matter! I recommend some study of EnergyPlus and one of the available graphical interfaces, like DesignBuilder, or OpenStudio. Preparing an energy model is not yet a simple activity and requires a fair amount of study and practice.

To whom it may concern,
Recently I am doing a project to simulate the energy consumption and control for a university building. The existing AHU systems are in parallel. They have 10 AHU units, but each 2 of them are a pair in parallel. �One outside air system and air misxing box serves two AHU. I am wondering if energyplus could model this system. If so, how could it be done.�
