Yes. For Windows operating systems use the batch file command:

RunEPlus <input_file_name> <weather_file_name>

This is documented in the AuxiliaryPrograms.pdf under 
"Technical Details of Running EnergyPlus". I believe a 
similar shell script is also part of the Linux and MacOS 
distributions.
