My EP is V9.0 and the weather file is USA_IL_Chicago-OHare.725300_TMY2.
What I did was add the 'system node relative humidity' to the Output:variables. By doing this, you'll get the warnings..

I just ran the example 5ZoneBranchSupplyPumps.idf from EnergyPlus 9.0.1 with the appropriate weather file (USA_IL_Chicago-OHare.Intl.AP.725300_TMY3.epw) and I cannot see any warnings or errors in the eplusout.err.

So my above questions stand: Which E+ version are you using? Did you make any modifications to the example file?
Additionally, which weather file did you use?
