Yes, similar to the previous suggestions from Carol & John most simulators
will choose to work with two separate model files for thier project
(1-Proposed model & systems, 2-Baseline model & systems) when the proposed
systems differ from the suggested baseline system outlined in App. G.

In some model cases you might actually have the same proposed systems as
suggested in the baseline.  In a case like this consider yourself lucky
because you can then only work in one file and create your alternate model
run using only the parametric inputs.

More often than not however, the App G systems will differ from what is
being proposed for your design and it is more user friendly and less
frustrating to first create your proposed design model and then when you are
ready to work on your baseline case model use the "Save As" approach and go
back into the plant & systems tabs and make the appropriate adjustments from
there.
