Matt,

1. You might have to use the "rectangular atrium" option in the wizard when
you are selecting a shape for your building. Then you can define windows on
the courtyard walls.

2. For a wall to be an exterior wall, you have to create an exterior wall
(Though construction layers of an internal wall can be defined to be similar
to those of an exterior wall, DOE-2 treats interior walls in a different way
thermally as compared to an exterior wall)
