It sounds like your zone geometry may have multiple ceiling heights -- such 
as you would get if you had a cathedral ceiling or a clerestory in your 
building.  It's just a warning -- so if the dxf of your building looks 
correct, I would say you could ignore it.

If you want to know definitively why you're getting this message, you'll 
need to send the input file to me (linda@xxxxxxxxxx) or to 
energyplus-support@xxxxxxxx
