Yes.

That could result is unnecessary heating or cooling energy to push the zone 
temperature to one of the setpoints when the zone should just be floating.

Yes, thermal mass is initialized.  At the start of each "environment" 
(RunPeriod or DesignDay), the first day is repeated until the changes in 
temperatures and loads are within the tolerances specified in the BUILDING 
object.  The number of such "warmup" days is reported in the eio output file.  
After convergence is reached, the first day is repeated one more time, and 
these results are reported.  If the environment is a RunPeriod, the simulation 
then progresses through the remaining days.
