Are you running with EP-Launch?  Is the HVAC-diagram program being run?

You must run the HVACDiagram program on the .bnd file -- which you can run 
later because the .bnd file is saved.

If you can't figure it out, please upload your file to the 
Problem_Submittals area or send it to the support group at 
energyplus-support@xxxxxxxx
