1.  The baffle is assoicated with the Surface:HeatTransfer object and uses the "net" area.  If that surface also has a sub surface, i.e. window, then the baffle is only on the part of the surface that surrounds the subsurface.  The window is treated in the usual manner and doesn't have the opaque baffle in front of it. 
 
2.  You would still use the Effective Thickness field.  This determines the depth or thickness of the cavity regardless of tilt.

I ran an example room with an external baffle outside a wall with a
window.  I have 2 questions:

1.      Considering the baffle is opaque, how come the window still
transmitted a significant amount of solar energy as if there where no
obstruction in front of it?

2.      The inputs of the baffle do not seem to include how to specify
how far the baffle is from the wall.  Since my baffle is vertical, the
"Effective Thickness of Cavity Behind Exterior Baffle" field is not
used.  How can I specify the distance between my baffle and wall?
