EnergyPlus Documentation is searchable.  Open EPlusMainMenu.idf and 
press the "search" button.

Entering "relative coordinate" in the search window yields several 
references including the SurfaceGeometry object, where in Field A3:

A3; \field CoordinateSystem
\type choice
\key relative -- coordinates are entered relative to zone origin
\key WCS -- "world coordinate system" -- all coordinates entered are 
"absolute" for this facility
\key WorldCoordinateSystem

The short answer to your question is that window vertices are entered 
(3d coordinates - x, y, and z) with respect to the zone origin.

If that doesn't resolve the rest of your issues, perhaps you should 
submit your input file to the Problem_Submittals area.
