It would be best to model it as a different space.

Check out the example files:
AirflowNetwork_Simple_House.idf
and
AirflowNetwork_Multizone_House.idf

(These are also uploaded to the support yahoogroups web site as the 
ones sent out with the last release were missing a gable end).
