Daylighting coordinates are always put in in relative to zone origin 
coordinates.  If you put in non-zero building/zone north axes or 
non-zero Zone Origins, then the Daylighting coordinates must be 
relative to them.  If you put in your daylighting coordinates in 
world coordinates, they will likely be outside your zone boundaries 
and you will have problems.

If this is really the case, then you can put your north axis values 
(both Building and Zone) to 0 as well as the Zone Origin (X,Y,Z).

Ignored means that these won't be used when you input coordinates for 
your surfaces, windows, overhangs, etc but will BE USED in 
calculating actual Daylighting reference points.

You are seeing how it influences the simulation process as your 
daylighting reference points are outside your zone boundaries, so you 
are not getting the daylighting values that you want.
