Nuno, you have a comma in the surface name of your windows. This acts as 
if these were on two lines and represent 2 inputs. Get rid of the comma 
(Window 5.974m2). Also check your error file..

Surface:HeatTransfer:Sub,
     Window, 5.974m2,        !- User Supplied Surface Name
    WINDOW,                  !- Surface Type
