The Sketchup plugin is a fantastic way to clean up geometry before running a model.  Just opening a model in Sketchup, then saving it as IDF from there will correct all floor, ceiling and subobject orientation and starting vertex problems quite well.  Then, if you want to check to see if other surfaces are oriented correctly, it is quite easy to see the orientation by surface color, and flip the face with the right-click context menu of Sketchup if they are wrong.

The warning is simply telling you that the sub-surface is not aligned
with the base surface (your window is facing a different direction than
the wall). Sub-surfaces are usually parallel to and in the same plane as
the base surface. Check the x,y, and z coordinates of the sub-surface
(and base surface if the window is correct).
