Sky patch luminance is dependent on both gradation as well as scattering (the clearness you've been manipulating). Decreasing just the clearness might not always result in corresponding overall sky luminace decrease.
 
Will need more details for more detailed explanation.
 
Why are you iterating the sky conditions? If you're implementing daylight controls, suggest that you use the "worst-case" design conditions; i.e. cloudy overcast.
 
If you're analyzing detailed (day)lighting effects, (which, by iterating small changes, you seem to be doing so) energyPlus is not the place to be doing so. You'd need accurate, physics-based, methods such as Radiance.
