The default coordinate is relative even if the world coorinate system is defind in Object GlobalGeometryRules, am I right? This is the reason why this warning appears?
 
 I find the field "Rectangular Surface Coordinate System" in Object GlobalGeometryRules. The manual says the default value is relative.
 
So, the question is if I leave it blank, the coordinates I input at Object FenestrationSurface:Detailed (Window) is relative or world coorinate?

This warning is telling you that you selected to use World Coordinate system for entering your surface vertices but that you have some non zero origins for Zones or non-zero building or zone north axes.  These will be ignored for the surface entries but might be used if you have selected relative coordinates for entering daylighting reference points.
