You're having problems using the IDF editor to open the file, right?  EnergyPlus will automatically extend the objects.

              1. Do any one know what is mean by extensible object.i mean how to add more lines in same object.

The instructions for extending the extensible object is (Energy+.idd) at the top of each object, e.g.:
AirLoopHVAC:ZoneSplitter,
       \extensible:1 Just duplicate last field and comments (changing numbering, please)

Also instructions at the top of the IDD file:
!  \extensible:<#>  This object is dynamically extensible -- meaning, if you
!           change the IDD appropriately (if the object has a simple list
!           structure -- just add items to the list arguments (i.e. BRANCH
!           LIST). These will be automatically redimensioned and used during
!           the simulation. <#> should be entered by the developer to signify
!           how many of the last fields are needed to be extended (and EnergyPlus
!           will attempt to auto-extend the object).  The first field of the first
!           instance of the extensible field set is marked with \begin-extensible.


              2. another question is do the default value have any effect in the output result. If yes, how to rectify it?

Not sure what you are asking.

              3. How to separate the conditioned and unconditioned zones in the model in design builder.

Probably need to ask this question on the Design Builder Forum.
