If you provide information about the surround buidlings (shading/reflecting surfaces), EnergyPlus does take that into account.  You have to provide information about the changed urban conditions -- typically urban heat islands see a 1 to 5 C temperature rise... but depress temperature during the day.  See  http://www.ibpsa.org/proceedings/BS2007/p455_final.pdf for a description of a methodology for creating UHI-modified weather files. And yes, you can report out surface temperatures and heat exchange (at the timestep if you want) for your building model.
