Bentley Systems is developing an interface for EnergyPlus that directly imports gbXML, IFC, DWG, DGN, and Revit files.  A beta version should be available in the next month or two.

Hers an idea:

1- run the simulation with only the zone of the control;
2- take the control zone tempreture and schedule it to the other zones and
run the simulation again.

Problems:

Yes, you lose the influce of adjacente, heated, zones on your control zone,
but I don´t thinck it´s to significant.
