so your dome and diffuser should be on the same surface, you think? that is, both attached to the roof.

you could also put a small celing surface that is not connected to anything to put the diffuser in if you want. (suspended -- buildings in EnergyPlus don't actually have to be built....)
I looked quickly on the helpdesk and did not see any specifically asking your question -- I saw a few where there were mismatched areas or other issues.
