Check out Concordia University in Montreal:(http://www.bcee.concordia.ca/index.php/Building_Engineering)
It's probably the biggest building engineering program in Canada. The research tends to be towards the application (vs. theory) end of the spectrum.

Also see the Solar Buildings Research Network for many Canadian researchers in the fields of solar energy and buildings (http://www.solarbuildings.ca).
