It won’t affect results for “heat loss” very much. The impact will be on solar gains through windows but the specific amount depends a great deal on the specifics of the building and the U/SHGC values. The only way to answer your question is to run the same building with both window models and compare the results. That statement is basically a caveat for the situation where a user does such a comparison and finds the two window models are not identical.
Because window rating systems are for normal incidence, models for off-angle window performance are not really all that well-developed. It might even be the case that the approach used for simple glazing system is as good or better than what is used for the detailed layer-by-layer model.

I was reading the I/O Reference regarding the "WindowMaterial:SimpleGlazingSystem". Later on it is being noted that "...,however there will be important differences in the modeled window performance because the simple glazing system model includes its own special model for angular dependence when incident beam solar is not normal to the plane of the window. Can someone be more specific about this? I am simulating a simple MF building, mainly checking the heat losses through the envelope. I am not concerned about detailed detailed daylighting. If I do use simple glazing system would the results differ a lot?
