You can model open windows with the Airflow Network.

Check out some of the example files.

You can also use ZoneVentilation with a temperature difference but then would have to estimate how much -- I'm sure you could find some references for that on the web.  or from ASHRAE.

I share Jamie's question.  Obviously having a window or door open is equivalent to having a lot of infiltration but how much?  Is there any way to use energy plus to model this?  Otherwise is there any formula or rule of thumb to convert the size of an opening to an infiltration value for a given volume?  In a benign environment like San Diego simply opening the windows could be a valid strategy to control indoor temperature.
