Do not forget that if you are not using the template to enter and expand, the thermostat and base board heater are not the only object to be entered.
You will need the zone list, node list, zone thermostat, schedules for the thermostat, types of the thermostat, heating set point for the thermostat, zone connection, zone equipment list, zone equipment.  I may have missed out a few. All these are done for you by the template expansion.  They are all in the expIDF.
If you can identify all these and note that they all have the same zone prefix.  Follow the same pattern, then you can enter your own class object without using the template.
I run the temples examples, save these in sections for zone primary loop, zone secondary loop, system primary loop, system secondary, Plat hot water loop, plant ChW loop, chiller, boiler, tower.
Heat pumps, packaged units.
Very soon you will find that the plant and loops need not have the same name.  Only the coil branches are linked.  The coil inlet outlet node prefix need not have the same  zone prefix.  However, the order of the branch list and the branches must be the same.
At this stage you can cut and paste the more advanced classes and objects, not relying on the templates.
If you are only interested in building design improvement, you can use the PurchasedAir to control the zone temperature directly.  ( ZoneHVAC:IdealLoadsAirSystem )  District cooling and district heating will allow you to experiment with water to air systems, without the boiler, chillers.
