I agree with Jeremy that, precluding budgetary concerns, it really depends on what you are attempting to simulate.

If you are researching natural ventilation, I would use IES

If you are researching more advanced building science topics (advanced HVAC systems, Phase Change Materials, etc.) I would use EnergyPlus

If you are researching relatively simple HVAC systems that have been around for a while I would start with eQuest. 

If you are looking at something really experimental you should consider TRNSYS or modelica which have the most flexibility
